So I thought that you could use the sewing machine to turn a clothing item into one that you had previously acquired. However I noticed that some items that I had previously owned aren't available to make. What's the deal with that?

It depends upon what level of item you are bringing over to the sewing machine to be whip-stitched...

 

 

For example, if you bring over a "common" item, then you will only see LIKE-COMMON items to turn the item into.

 

If you bring over a "rare" item, you will see both LIKE-RARE items, plus the previous COMMON items available.

 

And if you bring over an "epic" item, then any and all items you previous possessed should be available; EPIC, RARE, and COMMON.
